It is hard to say without being there to check for other issues. We would suggest consulting with a local plumber to determine exactly what is going on.
You may be overloading the unit, check with the product specifications to confirm your head level for discharge of the water out of the basement and the combined gpm flow of the fixtures. http://s3.pexsupply.com/manuals/1309965579251/57148_PROD_FILE.pdf
If you have the same problem as I did the trap on shower line to tank plugged up with hair etc.
Please check your venting to ensure that it is not clogged.
Also, the vent has to be run to the atmosphere. There cannot be any type of pro-vent, studor vent, any type of automatic vent device, or wet vent used. This has to have a dry vent going to the atmosphere. Changing the vent could fix the issue.

No you cannot use a normal bottom flush toilet with the Zoeller Qwik Jon 202 Ultima Grinder Tank. The 202 model is used specifically for the Zoeller toilet.
Yes you can remove the lid as well as the pump if you needed to see if there was something stuck but normally if there was something stuck the system wouldn't shut off or it would be really loud and maybe vibrate like a washing machine on a spin cycle that is not balanced.
